Drives shipped with the June 2009 MacBook Pro have some issues that can lead to some noises - the Hard Drive Firmware Update 2.0 reduces certain infrequent noises made by 7200-rpm drives.

You can download the update here, or simply just choose "Software Update" from your Apple menu.
